Which would you guys recommend? Is that extra $300 worth it for the better processor and motherboard? I like RTS gaming and would like a system that will be able to run games like Empire Total War and Spore at peak performance with good graphics and frame rate, as well as age of conan. Also, how do you think this system would run FPS's like Crysis, Bioshock, Quake Wars and CoD4?

I think for $2000 you can do alot better with a Phenom based system. I would do intel over Phenom budget permitting, but I can definitely see room to improve there:
 
 
I would run Open Office, and AVG anti virus, and Adaware antispyware to save the remaining money from the build. Again, Intel will outperform AMD CPU's, but a 4850 will outperform a 98GTX. 
 
On you second build..... that GPU is not a good buy. A 9600GT will grant the same performance as an 88GTS 640MB. The same advice on the software applies.
 
 
I think you are well off to spend some extra cash on the motherboard, it allows you to save money on the CPU and gain on the overclock. I've seen benches with the Q9300 overclocked to a little over 3GHz pushing close to 60,000 MFLOPs in SiSandra. It's a fantastic chip on the cheap that can overclock like a champ.
